This is a known bug with Internet Explorer. Your options are to 1: use Firefox to download the document or 2: download the document in Internet Explorer; change the filename to reflect what you were downloading, including the proper extension (in this case, .pdf).
For example, if downloading a document called "assignments.doc", IE will download something called "download.php". After the download is complete, change the name of the download.php document to "assignments.doc" and the file should open correctly.
